I suggest you ...

Allow each user to select a colour for commenting

So that when adding Notes etc each collaborative user can be esily identified

Or ask for a name/identifier for a session and precede all comments with that name

        I agree--the automatic colour-coding of comments is a key EtherPadesque feature that would enhance shared annotation, but I don't want to give up highlighting in multiple colours, which EtherPad lacks.

        Until this feature is implemented, you can select a colour via the "highlight" tool which will carry over for the rest of the comments/highlights you make.

        Also: hovering your cursor above a highlighted selection of text will float the comment above the text with a username.

        I agree, though, that it'd be sweet if comment boxes had the option for different colours.

        Like Etherpad - colours should automatically be assigned to each reviewer rather than relying on everyone choosing a separate colour, which will be error prone.

        I think both would be a good idea.
        It should also be possible to set colours for old annotations.
